I did manage to get in.
But a staff member came up to me and said,
"This time, please cover it as much as you can, but from next time, sorry."
I think it's probably fine if it's small enough to be completely covered with a towel.
The onsen itself was really clean and a nice place.

When I called to ask, they said they'd turn a blind eye if you can cover it.
When I actually went, it was fine as long as I had a towel over it when walking around and such.
A staff member saw it while I was soaking in the tub, but they let it slide.
Basically, it seems fine as long as you have good manners and don't bother anyone else.
